Save priority, assuming anyone not saved will die, regardless of personal ability:

 

Rarity > Applejack > Fluttershy > Pinkie Pie > Rainbow Dash > Twilight Sparkle

 

Factoring in tactical significance in the event of a war, as well as personal bias:

 

Rarity > Twilight Sparkle > Fluttershy (if her death adversely affects Discord) > Rainbow Dash > Fluttershy (if her death does not adversely affect Discord) > Applejack > Pinkie Pie

All except for Applejack.  AJ is the most likely to survive and the others could possibly rescue her at some later date.  She is also the least likely to be able to be effectively turned into a force against us.  Also it is between her and RD as to who would cause the fewest ripples by her absence, but sorry RD -- you are more fragile than AJ(both mentally and physically).

 

Survivability(physical,mental),Threat(if controlled),Ripples(what happens if lost)

AJ: A, A, D, C.  0+0+0+1=1
RD: B, D, B, D.  1+3+2+0=6
FS: C, C, B, B+.  2+2+2+2.5=8.5
Ra: C+,B+,C, C+. 1.5+0.5+1+1.5=4.5
TS: A, C, A, A.  0+2+3+3=8
PP: A, C, A, B.  0+2+3+2=7

So you want high marks in the first two and low marks in the last two when it comes to who to leave.

So if I had to leave ponies it would be in the order of AJ, Rarity, RD, Pinkie, Twilight, Fluttershy(discord modifies the ripples).

What is interesting is it would be your choice as to who kills you based on who you left if you could only save one pony.  If you could only save one pony and it wasn't Fluttershy, I wouldn't want to face Discord.  If you didn't save Twilight, I wouldn't want to face Celestia, or Shining Armor, or Cadance for that matter.

More than any of the other 5 ponies, Fluttershy would be the first pony I'd want to have save. Celestia help me if I don't. I'd rather die saving her than risk Discord getting upset that I didn't do anything to help her.

Yeah I'm with MtnDew on this one. Unless this creature is immune to the stare, I would go with Fluttershy. If not, I'll go with Rarity. The other Mane Four can take care of themselves. Twilight's a princess, AJ's strong, Rainbow's got good reflexes, and Pinkie can break logic!

Rarity is quite capable of handling herself (she kicks a manticore in the face in the pilot, handles herself against the Diamond Dogs in A Dog and Pony Show, takes out Changelings with a strong right hook in A Canterlot Wedding, etc.) Remember, ladylike =/= helpless. 

 

To answer the question at hoof hand:

I'd trust Applejack to handle herself the best, since she is the wisest of the bunch, and she could probably buck the heck out of anything threatening her with her hooves, so I'd rescue the others first.

I am pretty sure that she could handle herself just fine with her powerful magic and teleportation and what not.

If not her than I would go with Applejack who also could handle herself pretty well.

I would save everypony except Rarity. I love all of the mane 6 except Rarity. I like Rarity, but she drives me crazy sometimes. Though I would still cry along with the mane 6 5 on the death of Rarity.

I honestly wouldn't be able to choose.. I'd be sitting there and be helpless...
