I would assume because clop is an equine onomatopoeia that is used quite often. A good sounds effect for equines and very commonplace.

 

It is also a substitute for the word masturbation.

Sure, I don't see why not. She is often called Twi by Applejack and other close friends of hers, if I'm not mistaken, and more recently been referred to as 'Twily' by her brother.
