Rarity: Sisterhooves Social. she is definitely getting better with being an older sister.

 Pinkie Pie: too many pinkies. she learned a valuable lesson about not needing to be everywhere at once just to have a good time.

  Apple Jack: Apple Family Reunion. kinda like with pinkie pie, she learned to take things slow and not put too much on your plate.

Rainbow Dash : Wonderbolts Academy, I am a military brony so this military themed episode is very amusing.

Fluttershy : Hurricane Fluttershy, I just love Fluttershy's tenacity.

Twilight Sparkle : Magical Mystery Cure, this episode is special to me, for it was the beginning of me joining the herd.

Rarity : Sisterhooves Special, the relationship between her and Sweetie Belle was presented with grace.

Applejack : The Last Roundup, Applejack had to confront her pride, plus it has a very good chase scene.

Pinkie Pie : Mmmstery on the Friendship Express, Pinkie Pie was very funny, and was balance with simple genius.

 

Also:

Cutie Mark Crusaders : One Bad Apple, the introduction of Babs Seed, and how the CMC confront bullying.

Spike : Dragon Quest, where Spike learns he is more than a dragon.

Rarity: Rarity Takes Manehatten. No contest, the episode basically is her, I'd say. Suited For Success was obviously her best before though, imo.

Twilight Sparkle: Lesson Zero. Almost too bad that Twilight will probably never act this hilariously obsessive again.

Pinkie Pie: A Friend in Deed. Close runner-ups are Feeling Pinkie Keen and Party of One, but I think A Friend in Deed shows her off best.

Applejack: The Last Roundup. Apple Family reunion is another good one.

Fluttershy: Hurricane Fluttershy without a doubt, I forget just how good that episode is sometimes. I also liked Putting Your Hoof Down for her, although what happened in that episode hasn't really gone anywhere honestly...

Rainbow Dash: Wonderbolt Academy, definitely. Read it and Weep is another amazing Dash episode, as is Sonic Rainboom.

My list has changed since I first posted this topic so I think it is time for an update.

 

Applejack: I am just as much of an AJ fanboy as ever if not more so but I finally decided what my favorite Applejack episode is and it is Apple Family Reunion. This episode hit very close to home for me as someone whose Father passed away almost 2 years ago. I found how Applejack tried so hard to make everything perfect to honor the memory of her parents to be very touching.

 

Pinkie Pie: Pinkie Apple Pie without a doubt, Pinkie Pie has really been lagging in season 3 which is a shame because she is a great character. She was her hilarious, random self but her antics weren't there just for out of place filler and she was not an airhead. In her own strange little way she taught Applejack a valuable lesson about not overthinking things and remembering to see the big picture.

 

Rainbow Dash: Wonderbolt Academy, it and Sleepless in Ponyville helped change my mind about Rainbow Dash to thinking she was good yet seriously overrated to her becoming my 3rd and eventually 2nd favorite pony (though if Pinkie Pie has nother episode like Pinkie Apple Pie she might become my 2nd favorite again).

 

Rarity, Fluttershy and Twilight: No changes but if there are I can always update again.
