Also, in the new movie, Godzilla isn't really a thinking animal, I doubt Sombra's tricks will work

Granted I wouldn't try it against the GMK Demon-Zilla, was the Heisei-zilla's link with Miki just a hint something more, or am I just missing something.

He was able to basically shove Miki out of his mind and shatter the machine they used to try and mind control him, that's telepathy

But actually, Godzilla is friendly to nature, so he wouldn't attack the ponies.

Also, cannot be manipulated by magic or technology, took a meteor to the face that destroyed an entire city, destroyed and survived a BLACK HOLE, and had enough power to destroy the Universe.

Godzilla would win in a battle with any pony, no matter what their powers. 

The only Godzilla that I see having trouble would either be the 1954 (original) Godzilla, and (most likely) the 1998 Godzilla (Zilla). 

Godzilla has survived creatures that are far more powerful than any of the ponies in Equestria. Even if they were to do something, they would just put him somewhere else so that he does not cause any more destruction.
