When I saw the end of friendship games, twilight said thet seeing her counterpart was the weirded thing she had seen that day. That's saying something if you think about it because she had gone through a lot of weird thing that day before going through the portal. She had seen the counterparts of every pony she knows and must have by then figured out that every pony has a counterpart yet she was more weirded out at seeing her counterpart than she was during that entire day.

Prolly cause she's sued to seeing doubles of her friends (changelings, mirror clones, time travel). Twi was even the first to see a duplicate of herself in the series. But for the most part, it was a combination of surprise upon arrival, and not quite used to seeing the human form, let alone herself in it. It's only her third trip through. Plus the expectation of some major stuff going down, probably adjusted Twi's expectations. You go in armed for battle. Instead you meet an other species clone.

 

And meeting one of yourself tends to be a bit more stunning than meeting two of somepony else.

If My Little Pony worked by the rules of JoJo's Bizarre Adventure, the result would not have been pretty: when something gets too close to its equivalent from an alternate universe, the two gets violently smooshed together, causing a gruesome death if it happens to a living being.

I'm actually not sure how meeting your alternate self (which she logically should have assumed existed) is weirder than traveling to several alternate timelines in order to save the fate of Equestria itself, especially considering Twilight already met herself once before, in It's About Time.

Well for one thing is was unexpected, so being off guard is a pretty good reason. Also in EQG 1 Celestia told her there would be grave consequences when using the mirror and to try to keep the level of Equestrian people in there down to a minimum so Twilight could have been flashing back on that as well.
