Pinkie Pie - (in order of most to least) swarm of the century Griffon the brush off / party of one/ too mank pinkies / a friend indeed.*
Rainbow Dash - wonderbolts academy.
Rarity - A dog and pony show.
Twilight -  fall weather friends.

* Despite being one of my least fave characters Pinkie has a lot of my fave episodes.

Twilight Sparkle - Lesson Zero. I don't need to explain this one.

Rainbow Dash - It's a tie between Wonderbolt Academy and Sonic Rainboom. 

Pinkie Pie -  Ultimately Party of One, but her characterization in Griffon the Brush Off is pretty good too.

Applejack - Both Applebuck Season and The Last Roundup have good characterization and development for Applejack, but Applebuck Season has more comedy and adorable Applejack moments.

Rarity - Suited for Success, but Sweet and Elite gives her a lot of funny moments. It's a tie.

Fluttershy - Hurricane Fluttershy, hands down.

Twilight Sparkle: The Return of Harmony

Rainbow Dash: Sonic Rainboom 

Pinkie Pie: Party of One, thought Too Many Pinkie Pies was pretty good too. Hearing fun being said that many times though is kind of irritating.

Applejack: The Last Roundup was decent. Fall Weather Friends was okay. Can't really remember many AJ episodes.

Rarity: Sweet and Elite.

Fluttershy: Keep Calm and Flutter On.

Twilight - Winter Wrap Up.  My favorite episode.  Does a great job showing both her strengths and insecurities.

 

Fluttershy - Keep Calm and Flutter On.  Shows her kindness as a strength and how she can change another character.

 

Rarity - Suited For Success.  Displays the large amount of work she puts into her job, and gives her a great song.

 

Pinkie - A Friend in Deed.  Shows off her compassion and friendship while still giving her funny moments.

 

Rainbow - Read it and Weep.  The idea of someone like Rainbow becoming a bookworm is funny, and the book scenes were good too.

 

Applejack - The Last Roundup.  Mainly because of the humor in the last third.  There isn't really an Applejack episode I like because of Applejack.

 

Spike - Secret of My Excess.  The ending with Rarity was so incredibly sweet.

 

CMC - Ponyville Confidential.  Just one of the most entertaining episodes for me.  I love all the drama over something so small.

This is going to be hard.

 

Pinkie Pie: Too Many Pinkie Pies. This episode just made me so sympathetic to Pinkie as a character. It also highlighted the depth to her character. Also, honorable mention to Swarm of the Century for her awesome musical skills. 

 

Fluttershy: Dragonshy. It was pretty awesome to see Fluttershy stand up to her fears in order to save her friends. It was my favorite moment for her as a character. Honorable mention to Best Night Ever for her being absolutely hilarious. 

 

Applejack: Fall Weather Friends. I like how Applejack is portrayed in this episode. She's very mature until near the end, but she still grows as a character from her mistakes. Honorable mention to Look Before You Sleep for being an excellent episode for establishing her character.

 

Rainbow Dash: Sonic Rainboom. This episode is where Rainbow's loyalty really shines through. She accomplishes her goal to save her friend. Honorable mention to Read It and Weep because learning to love reading is awesome. :B

 

Rarity: Suited for Success. This episode is great at showing Rarity's generosity, as well as her skill as an artist. She sings one of the best songs in the show too. Honorable Mention: Look Before You Sleep/Sweet and Elite. Both episodes are great at establishing her character.

 

Twilight Sparkle: Magical Mystery Cure. I love this episode for Twilight because she finally accomplishes what she's set out to do from the start of the show. She has attained a new understanding of the magic of friendship, and consequently achieved master status in the area of her special talent. It's a great Twilight episode in the sense that it has shown how far she has come. Honorable Mention to Winter Wrap Up because it was easy to relate to Twilight's problem of not knowing where to fit in, and it had a great song.
