Half-Life is better than Half-Life 2, at least, story wise.

Bowser is classic, and he never quits. Hell, in recent games he even turns into a fucking skeleton after Mario beats him so you have to fight him again! Not to mention his hilarious antics in Mario RPGs. So yeah, Bowser.

While N might not be evil, he is the main antagonist alongside Ghetsis in the original Black and White. I always saw N as more of a rival though. To be honest I should have nominated Team Plasma in general or Dr Eggman but N just has such a cool fucking hat.

My vote goes for HECU, but nothing from the Warcraft universe? Lich King, Kil'jaeden and Archimonde were all great antagonists. Even something from The World of Warcraft universe would cut it: Ragnaros, Deathwing and the Old Ones (Yogg Saron and C'Thun)

 

Also no Dr. Wily from Mega Man? And Dagoth Ur was an awesome antagonist as well, though not as well known
