rainbow dash - vector or mp5 variant, perhaps scorpion 3 EVO - you know, something light, for speed

fluttershy - she would be the spotter for rarity

pinkie pie - AA-12 - because shes pinkie pie (her+AA-12 = shitstorm has been doubled)

Rarity : Long lengths of rope or if I'm feeling malicious, (2) chain(z). Her magic is high precision, so she and AJ would have the easiest time with it.

Applejack : Same as Rarity for the same reason, only without the magic bit. 

Pinkie Pie : Girl seems to know how to use automatics, so I'd give her one for suppression fire purposes and hope she remembers that's all she's supposed to do with it. 

Twilight Sparkle : She doesn't need weapons, just use her OP magic to bolster the others.

Rainbow Dash : Tranquilizer needle. Fly in and stab.

Fluttershy: Lol as if.

 

I'm going for a sort of special ops team that avoids casualties through non violent means.

First off, why on Earth would the ponies need weapons? Aren't they a peaceful species?

I would give them nothing. I mean come on, they fought an entire changeling army just by themselves. What weapons would you even need to give them?

 

Hmm, I'd still give them the following:

 

Twilight Sparkle - a plasma rifle of some kind, or a similarly hi-tech weapon. Maybe those rifles they use to capture unun elements in science labs.

 

Rainbow Dash - a set of kunais or shurikens.

 

Pinkie Pie - an enormous rocket launcher

 

Applejack - a revolver, it matches her vibe.

 

Rarity - a knuckleduster for your feet. Kickbox augmentation!

 

Fluttershy - an Iron Man suit, because she'd need it n.n

I would like to think of them in the land of final Fantasy and think of their roles and well as their weapons~

 

Pinkie Pie: She would be the "bomberman". She would be the one who unleashes bombs as well as use cannons. 

Twilight Sparkle: Definitely a magic staff, she would supposedly be the "mage" of the group. 

Rainbow Dash: I'd like to think of her as the "ninja", because of her speed and agility. So definitely ninja-type weapons that contribute to attacking via stealth. I suppose she'd be better at short range type of attacks, cus I can't really picture Rainbow Dash to be full-on the "aiming master" if you know what I mean. That, or I would also picture her fighting with her fists, I dunno. 

Fluttershy: I would think of her as the "summoner". She would summon monsters/animals/magical beings to come protect her and her friends and fight for them.

Apple Jack: I suppose dual wielding pistols would be her specialty, otherwise she would mainly be the "gunnerman". She kinda reminds me of Irvine from FF8 in a sense, hehe. 

Rarity: I picture Rarity with a whip.

Some of these seem redundant, but consider it an enhancement of something they already excel in. At least I didn't give Dash the Wings of Tinabi (if you know what that is without the list, I'm impressed). All in all, I'd say these items would serve the ponies well......in which case, I shouldn't have given one to Sombra

Twilight would have a bo-staff?

Part of the reason I gave her one is because she does remind me of Donatello from Teenage Mutant Ninja Turtles except with slightly more OCD like tendencies. I could easily see Twilight having compartments in it with gadgets and maybe a place to put a pen and some quills, or maybe make a modification like 2012 Donatello did to his by putting a retractable blade on the end turning it into a naginata.
