I'm not sure if Flashy knows the Twi he has a crush on is a magic mini horse. Maybe he does, or maybe not, but given that Vice Principal Luna (and probably by extension, Principal Celestia) know about magic and Sunny being from another world, it's possible that some of the other students, including Flashy to know about Twi's origins

I'm going to go out on a limb here and say that he probably doesn't know she's a pony from Equestria. In Rainbow Rocks, he was all too eager to ask about whether or not she would be coming to CHS for the charity event. If he had even the remotest clue that she was from another world that was cut off by a magical mirror, I doubt he'd be so quick to inquire about Twilight's potential return simply because he'd know better. And none of the other Equestria Girls gave any indication that Twilight couldn't come back because she lived in Equestria, with only Applejack mentioning that the possibility of her imminent return was unlikely.

 

Then again, with Trixie's "magical ringer" comment, along with Luna's knowledge of Sunset Shimmer's origin, it's possible Flash knows that Twi's from another world too. I still have trouble believing that he knows she's a pony though. And if he did know, I don't think it would alter his affections for her. Twilight's a pony with a crush on a human after all.
