Honestly my favorites were the Spike/Celestia prank, the Applejack and Rarity pranks and the prank done on Cranky.

Probably the whoopee cushion. It was tame compared to her other pranks, and up until then, we never actually knew that ponies could fart. 

Let me remind you about Baby Cakes (the diaper changing scene) and The Last Roundup (Applejack using the restroom). Apparently, restroom humor was canon since the second season.

That is true.  I was actually legitimately surprised when I heard that.  I didn't think that the writers would acknowledge that farting exists in the FIM universe.  I figured it was like the female Gazorpian society in Rick & Morty.  "The sound we do not speak of because it does not exist."

 

My favorite prank was AJ's bed.  I was genuinely impressed by how elegantly she pulled that off, and how much effort it must have taken.  It had Jim Halpert written all over it.  Really reminded me of something that Jim would pull on Dwight.

I liked when Rainbow Dash put a brick in Carrot Cake's sandwich, if only because it reminded me of a gag from The Simpsons.

Turning Rarity's sewing machine into cake was so funny and clever. If I was Rarity, I'd find it very funny.

 

I thought the whopee cushion one was hilarious too, since fart jokes have never been a thing in MLP. Ever. It was more of an anti-joke (I think?) and we weren't supposed to laugh at it, which is why I found it so funny.

I liked the Spike and Celestia one too, but I also liked the Applejack one, because she was kind of asking for it with all those traps and the like.

The Applejack prank was impressive as all get out, the prank on Pinkie was cute (she even got Gummy involved), and the prank on Rarity resulted in a free cake that helped feed a hungry Sweetie Belle.  And I honestly liked how the introductory prank against Fluttershy brought back Rainbow's ability to roar very convincingly (first seen - or heard, rather - in season three's "Spike at Your Service").

I have to give the top prize to the Sewing Machine Cake... that took hard work, plus a double bluff that entirely outwitted the victim (Rarity is smart, it takes a bit of effort to get around her).

I also liked the scrolls gag and found myself laughing at the sneakiness of it. The rest were somewhat funny but nothing that made me laugh out loud like that one did.

The punishment did fit the crime.. they pranked her back. Pretty damn well at that.

 

Although I will grant you the brick in the sandwich one to a degree since that did seem out of character for RD considering it would legitimately hurt somepony and not just annoy or infuriate them... although to be honest you have to be the most oblivious yokel in the world to not notice a brick in your sandwich.
