I usually stick to referring to the ponies by their regular name, save for Rainbow Dash, which I usually abbreviate to either Rainbow or Dash.

Twily and Glim Glam. I don't have any nicknames for the other pones.

The only ones I use often are RD and Dashie for Rainbow Dash, since I can't be bothered to write her full name every time (I wonder why the other ponies don't call her just Rainbow more often). And for several other ponies, I use short forms of their names, like Twilight, Pinkie and Coco, but I wouldn't really count those as nicknames.
