Is Twilight still the main protagonist

If you ask me, there is nothing wrong with there being more than one protagonist. You can very easily watch a mini-marathon of episodes that center around your favorite character and watch the ups and downs of their lives throughout the show. 

Mayor Mare even gave a little speech at Cranky and Matilda's Wedding about everyone is the star of their story.

Yes, she is.

It's like when the potentials were introduced in Season 7 of "Buffy The Vampire Slayer". They got a lot of focus, but Buffy was still the main character through and through.

Likewise, though the cast of the show has expanded in Seasons 5-8, Twilight is still the central focus.

Well, on paper She is.

Not only Twilight but the whole Mane Six is pulled off the center now.

First they were trying to give Starlight more attention then they forget about her and give the Young Six a position.

I don't know if the writers even work together.

It's not just about Twilight anymore, it's about all of the Mane 6, we have episodes that focus on many different characters and I think that's what makes the show special. It does focus on fleshing out one character, it's about all of them.

And Yet, Twilight played a part in freeing Stygian. In fact, she was the first one to notice him trying to get out.

And I don't think they forgot Starlight. I think they were planning on developing the Young Six, otherwise their episodes would have been pointless.

And what does "pull of the center" even mean?

I'd argue Twilight still had a very prominent amount of focus. More so than other characters did. Simply by virtue of being the mare in charge of the school. So even in episodes that weren't about her, she was still involved in a lot of things and being active.

Yes, she has the most screen time of out any character still. She is still the most widely shown pony in the show. If it wasn't for her the show would be MUCH different.

Even if Pinkie and Fluttershy get a lot of episodes in Season 9, it won't matter anyways since Twilight will clearly always be the main protagonist due to her amount of appearance time in every season (maybe except Season 6, that is).

Of course she is, the overall plot revolves around Twilight from episode 1.

Even on the movie, when two banner characters such as Pinkie Pie and Rainbow Dash were given lots of screentime and lines, the plot is about Twilight Sparkle and her journey.

FiM could be described in a single phrase as "Twilight Sparkle's story".
