Pinkie - Villager. They both break physics via hammerspace. They are also energetic, and friendly with everyone in town.

 

Twilight - Zelda, or Palutena. both are wise, boast strong leadership qualities, and demonstrate expertise in the art of magic. 

 

Rainbow Dash - Falco. They both love flying fast, and have very competitive personalities.

 

Applejack - Link. AJ would admire his strength, natural courage, and utilitarian nature.

 

Rarity - Marth, Peach, or Rosalina. All of them boast a sense natural grace and finesse not found elsewhere in the cast.

 

Spike - Ike, or Greninja. Spike has expressed an interest in strong, heroic archetypes, both of these characters fit that to a 'T'.

Forgive me, but I'm just trying to imagine cartoon ponies with hooves trying to manipulate a controller intended for creatures with fingers lol.

 

It seems as though everypony else has already given good / feasible responses.  I first thought of Pit for Rainbow Dash, as he is winged, but I seem to recall that his powers of flight have been tweaked for the upcoming game.  Perhaps I'm mistaken.  Maybe she would even select Charizard, as she seems to possess a healthy respect for / interest in dragons.  Dunno; I imagine Char might play rather slow, and that might drive her up the wall lol.

I know Discord isn't a pony, but I think he would pick Ganondorf or Bowser since they are known for causing trouble.

Twilight: Ness - Difficult to master, but after a good amount of practice you can wipe the floor with just about anyone.

 

Rainbow Dash: Sonic - Speeds her game, eh?

 

Rarity: Zelda - A nice combo of magic and archery.

 

Fluttershy: Pokemon Trainer - I can see her wanting to master the three Pokemon.

 

Pinkie Pie: Wario - Random & silly; what else?

 

Applejack: Ike - A bit slow, but strong as hell. Really dangerous with players who know how to use him.

I do agree with a lot of people here; though I don't get Applejack maining Samus. I have associated the Smashers with the ponies, though, mostly by personality. Let's see here...
Twilight Sparkle: Main would be Zelda, Ness/Lucas, or Robin. But I see many similarities between her and Shulk, the aforementioned Robin and Zelda, Roy, Lucina, and even Samus sometimes. Shulk especially, and I'm sure they'll be best buds if they meet each other ever. Also, her relationship with Celestia reminds me of Pit and Palutena.
Applejack: Main would be Link, Ike, Yoshi, Mario, Little Mac, DK or Duck Hunt. I associate the former two with her a lot (the TP version of Link to be exact). Since as someone already said they have similar values, and TP Link is an agricultural worker who is great with kids just like her. As for Ike - just look up his personality. If Smashers could wield the Elements of Harmony, this guy would get Honesty no doubts at all. He's what Applejack would be if she were a mercenary; and human, and, well, male. I can see her preceding slow characters too, and that just connects them even more. I also associate her with Mac because from what we know of Mac they have so much personality traits in common; I.e., complete workaholics with titanium-grade determination; which the former two also have.
Rainbow Dash: Sonic, Falco or Captain Falcon, as everypony else has said. Maybe Gredinja, but I know she will go for the speedy ones. I SWEAR that she was at least partially inspired by Sonic. I can see some Pit in there too, but mostly Sonic, especially American, 90s, "Way-past-cool" Sonic. And now I really want to see RD saying or being put in a meme saying "You're too slow!" XD. Sounds like something she will say.

Pinkie Pie: I can see her making a beeline for Kirby, maybe Peach, Yoshi or Jigglypuff. She might also like random characters like Villager and Pac Man. Speaking of, she and Villager do have some things in common, down to them being accused of being psychos. She and Peach are bubbly and heavily associated with baking, not to mention pink. Kirby is pretty obvious; cheerful, pink, kind of random and naive, big eater, cartoon physics, the works. But it may surprise people that my headcanon also associates her with Ness and Pit. Ness comes from a game with a quirky and random sense of humor, and I see him as what it would be like if Pinkie's and Spike's personalities were spliced together, if that makes any sense. Pit is a known smasher of the fourth wall, and the clincher was Pinkie's freak-out in Party Of One. Pit has also gone coo-coo once after being stuck in Hades's stomach and a whole arc of being separated from Palutena, as well as being berated and mocked. I'm... Not the only one who thinks he has loneliness and approval issues, right? Plus, they're very cheerful, and Pit can also be pretty random and a big eater. ("Floor ice cream gives you health!")

Rarity: Same as everyone has said; Zelda, Rosalina, etc.. I actually don't know who I associate her with personality wise, I mostly see her closest to non-Smashers; but the closest might be Zelda. On a side note, The Villager or Link would. be prime candidates for her element.
Fluttershy: Any Pokemon, especially Jiggly or Pikachu, or cute animal like Yoshi. Maybe Rosalina or even Olimar. But... Am I the only person who associates her with Lucas? They have practically identical personalities, are associated with the same color, and his home at Nowhere Islands is pretty close to what type of place she would want to live in if she was forced to live in a settled area; right next to a forest with many unique creatures, rural, almost nothing too artificial, etc. While he can't talk to them like Ness, he did grow up playing with said animals. Also, if she and RD had a sister-like relationship, RD is very similar to Claus. He also has love as his favorite thing. Pretty close to kindness if you ask me. And compare her flashbacks in Hurricane Fluttershy to Lucas and co.'s mushroom trip at Tane Tane Island.
Celestia: Palutena. Just, Palutena. Though Celestia doesn't seem as trolling as everyone makes her out to be, they have so many other things in common. Being a goddess for one. Also, if we want to go with her being a troll; Duck Hunt. Pikachu. That is all. And maybe Rosalina. On a side note, I find her canon personality very close to Marth.
Spike: Yoshi, because Dragons, and Ike, Marth, Roy or Link because heroic archetypes. Maybe Pikachu. Also, BTW Roy can also be part-dragon. Not sure who personality-wise, though I characterize Ness in a similar way. Toon Link?
Shining Armor: Marth. In every way possible. They even look kind of similar. Maybe Robin or any kind of Swordsman character.

• Twilight Sparkle: Either Zelda or Ness. Although I do see her playing more of the latter. She also seems like the type of pony to play as Marth.

Applejack: Probably Link. Considering that both are hardworking and rather humble I think that AJ would like playing as him. AJ also seems like she would enjoy playing as Samus.

Fluttershy: Yoshi, or probably Duck Hunt Duo. Maybe Lucario as well, but for some odd reason I don't like pairing Fluttershy with a Pokémon that much.

Pinkie Pie: Either Mario or Kirby. But knowing that it's Pinkie, I think she would prefer to play as any character.

Rainbow Dash: Either Sonic or Falco, but for some reason I can see Dash as more of a Falco player. She would make a nice Mega Man player, though.

Rarity: Rosalina and Luma, or perhaps Lucina. Not much else to say other than Rarity would like how pretty both are. But at least for me, I can't see Rarity playing Smash Bros. that much.

Twilight would play as either Zelda or Robin due to their reliance on using magic based attacks. But then again I could also see her using Palutena because of magic and the fact that Lady Palutena basically is a more fleshed out Celestia.

Rainbow Dash would play as either Sonic and or Captain Falcon as they are the fastest moving characters in the game.

Pinkie Pie would play as either Jigglypuff and Kirby because reasons or something completely unexpected like Mr. Game and Watch, Duck Hunt Dog or Wii Fit Trainer.

Fluttershy for some reason I can see with either Olimar or Rosalina and Luma.

Applejack would either main as Sheik or Link.

Lastly Rarity would either play as Peach due both having standard feminine traits or Zero Suit Samus due to the fact that Rarity may possibly know some form of martial arts.
