I would wonder why the writers decided to make such a random, non-cohesive decision. It would make more sense from a storytelling standpoint if someone like Celestia died. But Fluttershy? How would that add anything to the story? What would the characters take from it? "Death sucks?" If anything, it sounds like a cheap way to tug at the audience's heartstrings, on par with killing the dog at the end of every movie with a dog in it. Hell, even that's more cohesive than Fluttershy dying.
