It's already been established on the show that bodily functions exist and outhouses seem to be more prominent than toilets, it's safe to say that Equestria probably smells mostly like manure but ponies being ponies, they are noseblind to it.

As said previously, it's been established that there are toilets. They most likely don't show them for the simple fact that they wouldn't have fit into many of the stories besides the occasional joke.

But why is it shaped like a human toilet though? That design is fit for a bipedal lifeform so they can sit, it would be awkward as heck for a pony to use.

I've worked with horses. Compared to other animals their maneur doesn't have a strong odor unless fresh. Cow smells bad. Horses is almost entirely grass and doesn't have the gastric overkill that comes with cows digestion. Unless your face is shoved in it, the smell won't overpower you.

I agree, it's generally mild compared to other animals (pigs and chickens immediately come to mind, though that is usually due to poor farming practices).

 

However, this universe throws us a curve because MLP ponies eat more than just grass and grain - they also eat dairy, processed foods, and -- eggs. Eggs are the worst (at least the yolks are) because there's a lot of Sulphur compounds in them. Sulphur makes up a lot of why our... stuff... smells bad.

 

So for all we know, Equestria bathrooms smell just as bad as ours before doing a courtesy flush.

 

And Spike's not off the hook either since he's taken up their pony diet. If he stuck with only eating gems, he'd probably not have any odor at all.
